第一个逗号后面的indeed是插入语,起补充说明作用.
后面的"clouds so sombre" 和"a rain so penetrating" 是并列句,所以用and 承接.都是cold winter wind 带来的.so sombre,so penetrating 再后面的that...构成so...that...（如此.以致于）句型.如果不加逗号句子就太长了.
如果你把那些逗号拿掉看看是不是更好理解些：since the dinner the cold winter wind had brought with it clouds so sombre and a rain so penetrating that further out-door exercise was now out of the question.
