1.When you put restriction sites at the end of PCR products,you have to consider giving some extra nucleotides at the end,because some of the enzymes do not cut so well if there are too few nucleotides at the end.
2.PCR product does not have modification,such as methylation.It is not supercoiled DNA either.Therefore,when you like to restrict PCR products,you may need a little longer time for the reaction,comparing to restrict plasmid DNA.
3.The oligos,and others,such as DNA polymerase,left in your PCR mix may interfere with the restriction,therefore,you may want to clean the PCR product before you are doing restriction.
